To use canon examples Maka/Soul's schtick is mainly wavelength/resonance fuckery, Kid/Patti/Liz seem to focus on throwing absurd amounts of damage downrange, Black Star/Tsubaki are interesting, Tsubaki can change her stats as she changes weapon forms and even adds to Star's already obscene phsyical stats with things like Speed Star and Cursed Blade modes. We'll want enough customization so that everyone can find a cool schtick like that.

In that game, the players incarnated the pairing of a mortal human and immortal spirit taking the form of a weapon, each with their own skills, powers and (often conflicting) desires.You might be able to salvage a couple of ideas and/or mechanics from it.

Maka, while being half-weapon, showed no signs of it otherwise (Anime ending not withstanding.) and could still work with Soul just fine and Tsubaki to an extent.What's needed is a soul and two or three compatable wavelengths.

I don't know much about the manga, but the anime only had the MCs and the other student squad that were really fleshed out. Just have the quest MCs be another pair/group of students on roughly the same level, so you get to go out on your own missions and such, and might be involved in major events in a supporting role.
